Don't worry, I've also only got my 3DS for digital art. Not only do I only have one layer for all the coloring but whenever I draw I actually have to avoid the bottom right corner because of that retarded watermark Pokemon Art Academy has and it's quite a hassle to remove it if it covers up the drawing. But if you get used to it it's actually pretty easy to use.
