Is there any precedent for a Pokemon losing it's secondary typing to become something completely out of left-field/different, as Rowlet becoming Grass/Ground would be? Or, even more specifically, a flying-type losing flying?

Azurill is from way back in gen 3, and it changes types completely, from a pure Normal to a pure Water. After gen 6 it now changes from Normal/Fairy to Water/Fairy. If it can change *primary* types, then something can change secondary.
Nincada and Surskit are more relevant examples, with Surskit going from Bug/Water to Bug/Flying and Nincada having a split evo to go from Bug/Ground to Bug/Flying *and* Bug/Ghost. All three of these have been around since gen 3, and set plenty of precedent, then gen 6 handed us Skrelp, which starts out as Water/Poison and evolves to Dragon/Poison, so it's not just something that was done back in gen 3 and then abandoned.
That said, it'd be highly unlikely for a starter to have such a drastic change, unless it was incredibly advantageous. Especially if younger kids are playing pokemon for the first time, it'd be incredibly confusing to have your starter change strengths/weaknesses *entirely* mid-game when you still don't have the whole thing down 100%. I really doubt that Rowlet will change, even if it's typing is going to hurt it competitively.

Yeah, that's mostly correct. Essentially any small invertebrate is a bug for most people, where I live at least. Worms are considered bugs.
