This entire issue can be solved by having the regional professor simply ask "choose who looks like you", and then give you the two gender options, and the different coloured skin options from XY. They could refuse to use any pronouns for the playable character like they did with the MCs of Pokemon Mystery Dungeon and leave it at that.
It won't 'add' anything, and people who are triggered by the mere idea of any other gender besides male and female can't complain about it, and it keeps things ambiguous enough for the people who might like it. If we continue to have clothing customization, they can give a bigger variety of clothes to both options too
