Dragons are so dominant not just because their type is very strong both offensively and defensively, they're dominant because they have 2 moves (Outrage and Draco Meteor) with ridiculous distribution and very high BP, and because they tend to have very high BSTs.
If they were in TPDP, they'd probably end up something like this (hypothetically), have much lower BSTs in general, and Outrage/Draco Meteor would be on far fewer of them.

The thing is, they only deal with glaring issues many years later. Dragon and steel were issues for many years and only now are they slightly less centralizing.
Meanwhile ice and poison still exist, the only box legendary(when those started to mean something) not to be uber is ice typed and poison's buff was being strong against fairy while that type. (I think the only poison mon you can consider good without needing a mega is gengar).
It's not that they actually care, it's that they don't want to let go their way but also don't want to deal with backlash as people increasingly become more aware of design flaws. Breeding being a good example, with 6th gen featuring many new conveniences for it since people don't really like running around with your bike, yet making greater conveniences won't happen unless a very vocal number of people boycotted or complained about, say, the fact that you can't get everything solo or some shit.

There aren't any awful types. Some are slightly better for defense (light) or offense (wind) but there's no type that suddently makes a puppet unviable as a bulky or sweeper function, like ice fucks over an otherwise interesting mon with Avalugg.
Breeding is just simplier, max ivs are a 1/16 insta chance which you can repeat non stop as long as you got some items.

This one only happens because she's being sent against an ideal opponent and a few things aren't properly mentioned, such as how the defense EVs are doubled, leading to her having a pretty fucking high phys defense.
And to point out the obvious, Primal Groudon has a base 150 Sp. Att. Assuming an universe where something like tiny puppet is a legitimate threat, running a mixed set would still be doable and anything from it's enourmous BST even if not properly supported would defeat it. And even if not so, Lava plume is even a somewhat common attack choice and would surely beat Shinmyoumaru.
Same goes for the fish, and in fact, if you simply swapped opponents they'd surely lose.
To put them in pokemon terms, they're the euqivalent of trying to physical attack a Skarmory/special attack a Chansey and wondering why you're not killing them. Or sending something without a SE move against Shedinja/Akyuu and actually trying to fight.
I mean, I prefer puppets, but those comparisons are hugely biased towards them without stating those differences bluntly to make them actually seem disproportionately better.

I should mention something about the type balance.
It used to be (as in before I first learned this game existed) that Sound was even more hilariously overpowered than Dragon: Only the Wind type resisted it, and unlike Dragon it only had a single weakness (to wind) and hit things other than itself for SE (i.e. Fighting and Illusion).
Also, Danmaku Orchestra used to be BP120, 100% accuracy, and 10 SP, because Draco Meteor wasn't spammable enough even with the drawback and 90% accuracy.
Did Hemo sit around and do nothing while Sound broke the game like Game Freak did with Dragons until it became so abundantly and blatantly obvious that they basically were pressured into nerfing their pet type?
Nope, he nerfed Danmaku Orchestra to being 85% accuracy and made it so Light and itself also resisted Sound, and the type became balanced immediately because the Sound types had been otherwise balanced properly.
Type balance is a very important thing and this game is much better at it than Pokemon.

A lot of "lesser" youkai like Kyouko and maybe Wakasagihime/Kagerou fit the bill by being too harmless to cause much trouble. Sukuna would probably fall into this category when she's not being manipulated by Seija too.
Komachi is pretty friendly as long as you're not trying to cheat death, Mokou's hobby (aside from gibbing Kaguya) is escorting people lost in the Bamboo Forest, and a lot more like most of Miko's/Byakuren's groups (special exception to Tojiko/Murasa) are friendly as long as you don't convert to the others' religion.
Expand to PC98 and you can find more, potentially including Kotohime, Ellen, Louise, and Orange (RIP).

Bewitching Powder was buffed in the Expansion to 70% accuracy, and combined with Telescopic for an ability results in a 91% accuracy stop-inducing move. Mad Rush Stance boosts your speed to ridiculous levels to outspeed almost the entire metagame and raises your FoATK further to help break through more bulky threats. Root Frog and Twilight Infection are BP120 STAB moves that, again thanks to Telescopic, are 100% accuracy, enabling Wriggle to after a boost begin wrecking the opposing team if they don't have a way to keep her in check.
EVs: 64 FoATK for hitting as hard as possible, to go with the Red Mark. After a use of Mad Rush Stance, even with 0 EVs you outspeed everything up to and including Green Mark FutoS, but outspeeding things before you've set up Mad Rush Stance is crucial. Notably, 58 EVs will let you outspeed 64 EV Green Mark SagumeE, and you want to be able to outspeed her and SagumeD to drop Bewitching Powder on them before they can hit you (SagumeP will outspeed you without a boost unless she's running absolutely no speed investment, in which case you can beat her out with 64 EV investment). Put the remaining EVs not invested in FoATK or Speed into HP for maximum bulk.
Notable counters: SagumeP, priority users (especially Steel type priority), sufficiently fast Good Belt users; do note that all of these can be shut down by Betwitching Pollen on the switch.

Not much really, she has fairly bad stats for offense, her biggest thing going for her is that she has only a single weakness.
Could also try giving her one of the buffs in shadow power or moon's protection. Also has access to the game weakest suicide move (your current hp) and no recovery besides continue.

Do the NPC's get harder after Mayohiga? I just finished getting the Gap Map from Chen and all the NPC puppets are around level 30 while my puppets are in their 40's.

Just solo'd the Elite 4 with Speed Rin, within the base game. Going down the list of Morale Booster users and after Speed Tojiko I'll try and find a moveset that works for Power Ran.

I honestly don't know whether it would be harder to do it in the base game or the expansion. On one hand, the expansion's Makai 3 is drastically more terrifying (higher levels, more competently built teams, held items, better AI), but on the other hand you have the Dream Fragment and it's 2x boost to non-HP stats you can slap on your waifu, so it might be much easier.
