Source? Because I don't remember this being said and even then there's no way FF would know that Towa Group would use all that for Junko's causes. Their involvement with Ultimate Despair probably didn't get revealed until after Junko died. By then FF was up and running so prior to that, they were giving them technology thinking it would help aid others lost in the Tragedy.
So of course civilians would learn of this and then spin it around that the FF helped Towa Group so they are suspicious because of it.

My bad, I got confused with the Towa Group, however, I retract my point to instead say that there must be a deep reason as to why Future Foundation decided not to help.
