That was never retconned, Cortana is completely fucked in the head. The Mantle still belongs to humanity. In Halo 6 Chief will put in end to Cortana's short reign and he will take control of the domain as was always supposed to. At the end of 6, Humanity will have all of the Forerunners Technology thanks to the Chief and when they finally take the Mantle from the Created, That's when the Flood/Precursor will return to test Humanity to see if they are worthy enough to retain their Mantle.

The PoA was at the time the most powerful ship the UNSC had, it had just undergone a massive refit at Reach which allowed its MAC to fire 3-5 times before needing to recharge fully. It was also full of experimental weaponry and supposed to house ALL the Spartan II's along with their logistics elements for their mission to capture a Prophet. So naturally only the Captains CNI would have the codes to destroy the ship and access the ships systems and nothing else.
In Amber Clad was just a frigate, far less valuable than a Halcyon-class cruiser on steroids. Cortana probably had access and the ability to blow the ship but the Gravemind probably had the flood go full retard on the ship to disable any chance of the reactor blowing, most likely with infected crew.
