The quarians, very reasonably, decided to destroy the geth because the geth had become an unpredictable variable. They possessed the capacity to threaten the quarian specie's very existence and so had to be removed one way or the other. The quarians had few options at this point:
1.) Do nothing and wait for the geth to make the first move, whom are getting stronger and smarter with each passing minute
2.) Act now to deactivate them while the quarians (might) still have the upper hand
3.) Evacuate
Evacuation would be impractical and would bring with it a whole host of other problems. Namely, too many people would be left behind, there would be chaos, and they'd earn the enmity of the rest of the galaxy by dumping the problem off onto them. As we see, the quarians were eventually forced to take this option anyway.
The qurians couldn't ever know for certain what the geth wanted or intended, only what they COULD do. It would be brash and naive to trust their own welfare to constructs that they could no longer control or predict. Even if they attempted peace they'd still need to protect themselves. They'd still need to segregate critical components of their infrastructure from the geth. The problem with that is that even acting DEFENSIVELY can be construed as hostility. The more successfully the quarians segregate themselves from the geth the more of a threat they pose to the geth. At the same time, the longer this takes the smarter and better organized the geth are.
Finally, when the order to deactivate the geth was first given it was believed, or at least hoped, that most geth were still just clever V.I.'s and not actually "awakened" yet. What is the more responsible thing to do when you realize the billions of machines you have created could, in a short time, become accident A.I. beyond your ability to control or predict? Do you just stand there and observe or do turn them all off to figure out what went wrong and avoid a possible catastrophe?

Had Mass Effect been written competently it would have gone with the former interpretation. The geth were only barely sapient at this time. They perceived a threat and acted on it much the way an animal might. It was only later in the subsequent decades and centuries that they understood the quarians' fear, their actions, and what it meant to kill so many of them.
They wouldn't be monsters. Just at the time they'd have been too "new" to this whole consciousness thing to understand what they were doing. It would leave open the possibility of real peace and understanding since now they could attempt to empathize with their creators, and their creators with them.

The very fact that the geth won the war proves that the fear of them was justified at least in so far as the geth's capacity to do great harm was concerned. We'll never know what their actual motives or plans at the time were, or if they even had any.

To elaborate on one last point.
The fact of the matter is the quarians' welfare and security is the primary concern of the quarian species. Anything else is secondary. It is utterly naive and unreasonable to expect them to risk the survival of their own species in the interests of playing fair with the geth. No species anywhere in the galaxy has ever or will ever do that. It's a recipe for extinction.
Now you can apply that to the geth too. That's fine. I don't think the geth were evil for fighting back necessarily. However that means the quarians weren't evil for trying to destroy the geth either. It was two species competing.
My only issue with how all of this is portrayed is that Bioware seems to believe the quarians were Nazi's and that the right thing to do was nothing, that the geth would have been friendly and peaceful. I don't believe this makes sense because in the history of the series the geth have never been friendly or peaceful.
Fact of the matter is, most of the qurian species was wiped out, and we know the quarians didn't do it because they didn't use WMD's. That leaves only the geth. So either the geth deliberately slaughtered billions of quarians who were of no threat to them or they did so as a primitive reflex to being attacked.
Either possibility is chilling. The geth either knowingly murdered billions of civilians or they weren't even fully aware of their own actions or the consequences or meaning of those actions.
Which is worse? A lumbering giant who is (at the time) too dimwitted to understand he is trampling your city beneath his feet or a clever one who knows exactly what he's doing? Either way your city is destroyed.

When you talk with someone, i don't remember who ( Tali? ) they mention that resources in the galaxy are pretty scarce. Probably it's just not really profitable to use FTL to get to some distant star system rather than the ones with mass relays.
As for why are they sending people to Andromeda - hell if i know. Maybe there is some way of establishing fast communication, like a MW - Andromeda mass relay that has to be fixed from the other side as well.
