She also "vanished" in Episode 1/2 after killing Comstock from being drilled by the Big Daddy.
This is actually an interesting though. Characters don't just "vanish" from existence, instead they brutally die in one way or another. When Elizabeth drowned Booker, Comstock wasn't just being erased from history, he was dying in a million different ways. The same unfortunately applies to Elizabeth, seeing how the Big Daddy killed her after Comstock died.

I think both bisohock 2 and infinite are better than bisohock 1. The main problem with infinite however is that it feels somewhat unfinished, like it was supposed to be something more.

I've always seen bioshock 1 as the middle child. I enjoyed it but it still had a lot to be improved upon that was done in bioshock 2. Bioshock Infinite did feel quite lacking though. Especially during the calm segments, I had hoped you'd be able to interact with the environment and the people of Columbia more during these segments but they don't really have any purpose.
