ShiguWorks already demonstrated model replacement by using the Plated Ski Mask for a Big Boss head replacer, but don't expect maps, new modes or anything unless the devs of MGO3 really left it easily editable - which I doubt. And i'm pretty sure it does, since I remember something about FOB invasions getting fucked if a Defender comes in and the two players have conflicting files.
