The reason they are linked is because they have the same serial because they are copies of the same system so they are copying all their shit to the same folder.
Whenever you format you get a new serial, and that's the only point of formatting, to make them have different serials.
The only difference between formatting sysnand or formatting emunand is which one gets formatted. If you have games installed and you want to keep them on emunand, then you should format sysnand. That's it.

There's nothing to update, other than you should use emunand9tools (if that's its name, I'm not sure, it's something like that) instead of the GW launcher.

Fucking up your OS installation is radically different from fucking up the flashing of the firmware on an embedded device. Not to mention on a device that is designed to be secure. If you don't have a NAND backup and you fucked up the firmware, you are completely out of luck. The firmware in it was specifically for your 3DS.

I can't get ninjhax to boot rxtools. It's giving me the option in the homebrew menu, but it just goes to a black screen when I select it. Browser version works fine, so I'm not sure what the problem is.

How do I get custom themes and official Nintendo themes working on my emunand?
Using CHMM2 just applies them to my sysnand. I tried doing it with the option to install custom theme in menuhax and it said it was successful but I still see the standard black theme on my emunand.
Then I downloaded a cia file which has a ton of official Nintendo themes packed in. After I installed it and went into the theme menu in emunand, none of the new themes were listed there.
Please help I just want to have lewd waifus as my 3DS background.
