If your plans of rebuilding Commonwealth doesn't conflict with their agenda, which includes securing advanced technology, exterminating mutated/unnatural life forms: super mutants, feral ghouls, and synths, then they won't be a threat to you.

Its a odd trade off.
On one hand, they will help the minutemen in purging the supermutants, and with out the institute to pump them out, downtown may be mutant free in a few years.
On the other hand, depending on how much of a tool Maxon is, the Brotherhood may go around disarming the minutemen of any amount high grade weapons tech, stuff that would give them a definite edge over raiders. The Brotherhood mainly cares about military tech., so anything that isnt would stay in commonwealth hands.
The best way always felt would be assassinating Maxson and letting weak leader take charge that will cause the brotherhood to tear itself apart, leaving alot of aimless soldiers the minutemen could employ. Of course, they would need some outside help to go to war with each other, but that probably wont be too hard

1) They pose a direct threat to the Commonwealth. On arrival they begin raiding settlements for food.
2) They pose an indirect threat to the Commonwealth. They send teams in to take the most valuable salvage from its ruins, they then export it out of the Commonwealth. This means that they are exploiting the Commonwealth for resources while giving nothing in return.
3) The Brotherhood of Steel promotes hateful ideology, to them ghouls/super mutants are just things to be purged. They do not look for non-lethal solutions, or even beneficial ones like curing the super mutants (proven possible by Virgil). There are alternative solutions to violence and the Brotherhood never chooses them.
Basically, the BoS are just raiders with Power Armor and access to some nice weapons. They do not advance civilization and have never been shown to create any cities, towns, etc. They should not be welcomed in the Commonwealth. Execution by Artillery.

There isn't any outside sources to either confirm of deny the bad stuff said about the BoS, we just have to take their word, as we don't actually know about things that could show if they really want to help, namely what they've done in the capital wasteland after fallout 3. But I don't see that changing, as the only possible thing that DLC could add that would give an outside opinion on the BoS is the enclave, and they have quite the reason to be biased.
So basically, it comes down to this: do you believe that maxson honestly wants what is good for the commonwealth?
