There's three qualities that will make him see someone as an enemy which are laid out in CCC. Shirou even if GIlgamesh might have gotten along with him under other conditions, still fulfilled one of those qualities.
If you read CCC, you'd know he's not being a hypocrite here, but his standards are fairly warped to say the least still. Also even in CCC they note that he can sometimes make some whimsical decisions that break his rules if he's drunk or feeling stupid. Which is why part of being his master is knowing where the line is before he goes off.
Shirou is touching his shit, and declaring himself Gilgamesh's enemy, therefore Gilgamesh sees him as an enemy. Whether the stuff in question is Saber, or weapons, it still counts. As long as Shirou says that something Gilgamesh wants is really his, Gilgamesh says this guy is an enemy.
He does like gutsy, arrogant, and foolish people though. He likes hard working types, people that can stand up to their fate, or otherwise.
Enkidu was a guy that stood up to him and didn't puss around, and they fought long enough that they ended up respecting each other because of this. Hakuno is a master who calls GIlgamesh weak, and doesn't give into his Fate, so Gilgamesh finds him interesting as proof that humanity can still crank out some decent people.
He finds Kotomine and Tine interesting for other reasons still.
