I think so, Lilly has a lot of people she considers friends, but she is not close to that many of them. It seems that she chooses to spend her time with Hanako and enjoys it.
Their relationship, through the lens of Hisao over a couple months, might seem a little superficial, but I'm sure that's just how it got started. Eventually, Hanako started to be more open and they began to share things. By the end of Lilly's route, it's clear they see each other as honest friends and equals as Lilly gets over trying to be a protective figure for her. With some more time, they'll be an average pair of girls who are best friends with plenty of interests that hang out together.

I've been reading Summer's Clover, and I think some of the structure from that could function as a good base. Miki and Suzu would be friends in the same way that Rin/Emi, Hanako/Lilly, or Misha/Shizu are. The branching path for their route could occur after having gone for a run with Emi and not pushed yourself too hard.
Ask about the library could be a Suzu/Miki +1, with an extra introductory scene thrown in for each of the two, an extra choice somewhere (perhaps in one of the library scenes), and a branching path showing up just before 'mind your step'. Something like that anyway.

'ask about the library' can be a flag that gets you to spend more time looking around the library: bam, natural Suzu scene. You see her sleeping. Walk back up to Yuuko and an extra option to ask about her shows up (Suzu +1).
Later on, in 'Lunch Evolution Theory', if Suzu >0 you have the option to go to the library to read: leaving early causes you to not bump into Emi, but instead unlocks another dialogue with Miki and Suzu.
After that scene, you run into Nurse while walking back with Miki instead of Emi, and that triggers the opportunity to train with Miki. Same basics. Push yourself to get on Miki/Suzu's route, don't and you still get one last chance to go to Suzu's route, with an extra scene and choice before 'Mind Your Step'.

Emi, Rin and Lilly's routes are all too perfect as is: changes would only be a waste of time.
Shizune's route could probably do with a total overhaul. The tough choice is between rewriting Shizune's route into Shiz and Misha routes, or simply leaving Shizune's as is, adding a flag for Misha near the end of Act 1, and adding on a separate route for Misha.

No. I want a Suzu route. Miki just happens to be a good pairing for Suzu personality-wise, so it makes sense to add routes for both instead of just one or the other. If people were to re-write Shizune's route, it would make sense to expand out to a good ending for Misha too while they were at it.

Reckon the flag for Misha should happen during act 1, or later on? It could be fun to have Misha's route as a 'secret' route unlocked during Shizu's act 2 or 3. It's not like there's much opportunity for choice aside from that.
