It was used back in VH days but since until recently it wasn't compatible with the new RPGmaker versions people stopped using it. Now it seems like Habisain and Mynock are the only one using it for their translations.

You only have to kill all the bosses to get the good end.
The bad end is supposed to be gained by being raped by all the bosses.
It's possible that the good end memory was just called darkness for whatever reason. It's supposed to be an ending cutscene that eventually shows you how to get to the postgame dungeon. The bad end is an H-cutscene.

I guess go to the church and examine the cloud tiles and see if any of them give you the good end. It's possible you may have just missed grabbing it. Otherwise it sounds like a bug and you'll to wait for another patch.
It might be that you unlocked both endings at the same time, and it only gave you the one you grabbed the memory of first. Still a bug, but it's about the only explanation I can come up with.
