This is my theory. He has some kind of machinery he worked on with Gaster that lets him know when the timeline gets crazy. Maybe even letting him know if he's had to break out the laser-vomiting vampire heads and other assorted toys. That's why he calls you "Buddy" through the entire game if you spare him on a Genocide run and then reset the game and do a Pacifist run. He knows shit went down, and that you turned back the clock to make it right.
