When you first got his backstory, I didn't think much of it. The story was nice, gave Argor some decent character depth, and the music that played was pretty fucking heavy.
When I was on my second (pacifist) playthrough, I picked up on little details like the water fountain and the flower bed scene at the Waterfall. Still, didn't think much of it, but I got suspicious.
On my True Pacifist playthrough, after going through Undyne's Cooking lesson and the True Lab, I started putting some pieces together and got more interested.
When the actual reveal happened I shit a fucking brick. The battle itself was amazing, and it gave me feels towards the end when he just starts pleading you to let him win.
The post-battle segment when you comfort him made me sad as shit. And him explaining how how he hasn't got long before he becomes the murderous asshole again was sad.
Going back to the ruins to meet him one last time was pretty nice.
And having his theme play at the very end of the game after all the credits legit brought me to tears.
TLDR: His story is a well executed character of tragedy, and the way he just has to sit there and fucking deal with it was one of the most feelsy parts of the game for me. But fuck, that's just me. All the W O R S H I Pfags that start off every thread with how they want his shota cock isn't something I'm into, or even truly get the appeal of.

And if Flowey is able to remember that everyone has been saved and moved to the surface, I'd guess he at least recognises that you're Frisk and not Chara.
