That's quite an assumption since the entire system in SMT4 was hinged on the idea of there only being offense stats, and 'defense' being controlled only through resists and buffs or RNG based things(agility dodging).

One is at the processing plant/prison. One is at the big headquarters tower, and the one is in the EGG facility like you said. After you beat them, you can go back an area near where you start the game, the place where you can go outside and see the sky, and fight them all again. Once you fight them all again, the fourth one appears and once you beat them, it unlocks a new mantra.
I don't remember there being anymore hidden bosses before you go to the airport, so you should be able to run through those bosses and then head out.

My luck with this game seems to be really good. One time I had a really Agi-heavy team, and then when I tired to round it out, the next boss was weak to Agi.

No. You do it because doing so causes the creation of a world where strife no longer exists, and so overall deaths are minimized due to a situation in which peace is obtained, and people are altered to necessitate its continuing exists, which the omniscient narrator confirms is a plan that worked. You can't say its about "not liking the people there" gibberish when you take into account that in your process of doing so you not only address the fact that isabeau is a victim of circumstance, not someone who deserves death, and you further end up having to get rid of yourself ad even the angels as part of the plan, making it obvious that it has nothing to do with not liking anyone.
