Wrong place at the wrong time. 47 was pissed that Diana, someone he thought he could trust, betrayed him, and he was double pissed that he was caught and in an unnecessarily dangerous situation. From 47's perspective this guy could've been anyone. He simply had to be taken out.

He realized it, yes, but he had to have been unbelievably pissed off that he was dragged into her shitty personal problems. She used him, plain and simple.
And yeah, 47 killed him because he was a witness, but there was no way for 47 to know he was just a journalist. It's not like he had the option to tie every person in the church down and run background checks on them to make sure he didn't kill anyone innocent. 47 did what he thought was the safest route for him to take.
