I am not sure why they were cut, but it's either because they didn't stand out well enough to be noticeable in darker environments, or they were cutting out unnecessary textures before release.

There were never any aliens.
Freeman's mind was severely damaged by radiation because he never put on his helmet, and he stole top secret technology and went on such a rampage that the military had to be called in after he slaughtered most of the security forces. Xen is how he perceived the outside world after he broke free, rampaging through small towns in the desert with the military hot on his trail, with the teleportation sequences being blackouts in his memory.
