The story was the most bog-standard JRPG schlock you could imagine. You're right about everything else though, and to answer your question it's because JRPGs are a niche genre save for Final Fantasy, which has been on a downward spiral for the last 20 years, and Dragon Quest, which is all but dead outside Japan.

No game touched the subject of morality as brilliant as BOF3 did. You got to admit that.
You really feel like you're an abandoned orphan in a world which gives little shit about you and you kind of have to navigate your way trough the web of lies and deceit to find the truth. It's well made.
Final Fantasy kind of does this do, but you still have to fight against absolute evil. In BOF3 it's not that clear. Everyone has reasonable motives.
