The thing about Junko is that conventional despair doesn't work on her. So you need to go next-level - something that requires a larger amount of people working together. Anything related to fucking her probably won't work. Threatening death won't either. The only thing that would probably work is a mass amount of hope coming together at once to thwart every plan she had - and that on a level stronger than what happened in DR1, since that never really broke her. She willingly chose death out of despair, but other plans were still in motion, and choosing death was still an action she took herself.
I believe that if you truly, completely, and utterly managed to break Junko with despair, she would just cease to function. Like a totally overheated computer that force shuts down to prevent the innards melting. A complete and utter overload. Anything lower than that will only turn her on harder and make her even more determined to bring despair to you in other forms, and that's a suboptimal result.
Of course, given the amount of fallbacks Junko has going - computer viruses, AIs in Monokumas, all that guff - I doubt that anything would be able to truly break her. In literally every single way. Better characters, better cases, better music, better setting, better atmosphere and better twist. The only weak things weak about it were the survivors and the ending.
All DR2 did was introduce a bunch of edgelords that have ultimately ruined the series because people care more about what drove the DR2 kids to despair and what they were like when they were despair than what actually is presented in the game.
Why do you think everyone was practically sucking your dick in 2 and singing kumbaya and shit compared to 1, where no one wanted to tell you as much as the DR2 kids did? It's so when the big twist happens you go 'No, not my XXX!
