The penguin is a figment of the painting, it's impossible for the penguin to leave. Mario exists in the real world, so he can travel back in forth all he wants.
Seeing as nothing but an endless abyss exists outside of the landscape of the painting world, it's safe to assume that the penguin either falls forever or fades out of existence like passing through a black hole.
Not that it matters in the long run, seeing as Mario can reset everything he did whenever he wants by choosing a star he already got, forcing the citizens of each painting to live out their own personal hell Mario creates for them.
