The thing is, unlike Medusa, Dark Pit and as well as Doctor Mario and Lucina were all intentionally alternate costumes in the same way Alph, the Koopalings, and to a lesser extent Wireframe Little Mac are right now. Due to various circumstances, the dev team took these costumes and made them their own character slots.
Alph was actually planned to get the same treatment but it never feel through (http://sourcegaming.info/2015/07/29/plucky-little-guys-olimar-and-alph-in-smash-4/). I guess it was because Olimar is generally a much harder character to work with and they basically barely got him to work on 3DS anyway.

Roy's growths, compared to everyone around him, are middling at best. Since a lot of characters in Roy's game also have rather poor improvements upon leveling up, that's not bad, but he's still useful early on because he gets exclusive items. But! He he can't level up past 20 until late in the game for plot important reasons. That means if you make Roy fight when he's at level 20, experience that could be given to improve other units will be wasted on him. That also means that in mid to late game he won't be able to match the enemy's units well, since he hasn't been able to grow. You can't even bench him and let someone else take his place, since he's the main character.

Down B is less of a counter and more of a reflector for certain projectiles. It would likely do nothing against physical attacks or piercing projectiles.

Miis already change proportions though. A really short Mii performs very differently than a really tall Mii. Mii weight even affects the Mii fighter weight. Fall speed seems unchanged, but there's nothing that says this can't be tweaked a little more.
Of course some autist will immediately figure out the most broken combination and get it banned, but that doesn't mean the rest of us can't have fun.

Wizard would have been great to make a Peach/Palutena/Zelda/Robin type character. Plenty of moves to choose from.
It would also be cool to have something like a heavyweight class, to mimic Dorf/Bowser/Charizard. Even making a max weight/height Mii Brawler doesn't make them feel like a powerhouse.

The difference is that more customization options would give you a closer approximation of the character you're trying to emulate.
Say you wanted Hector. An option where you can switch Mii Swordfighter's sword for an axe, along with heavy/super armor custom moves to choose from would go a long way in making you feel like you're playing as Hector. It's completely unfeasible to include every character everyone wants in the game, but by including more customization options, you're giving people more of a chance to at least feel like they're playing the character they wanted.
Protoman works really well as a Mii Gunner with the Protoman costume right now, because a lot of the gunner custom moves work well for him too. More of those kinds of options would be nice.
I would like to see more zoning-type characters.

Sure, you're technically getting closer to emulating them, but you're never going to get the actual creativity and love put into all the other characters (well, the majority of them). It's a pretty poor substitute.
