you literally just move some files to the memory card and then run program from the game list, its that simple and easy. For games they have to be in specif folder but thats about it.
Also only 1k and some older 2k models can be perma-modded, for 3k and go you'll need to run the program every time(when you turn it on) to access CFW/games/emulators, but it takes second or two.

By any chance was the game saved in a Pokémon Center?
I've had my Red version overwritten countless times with my friends insisting that they didn't save.
Turns out, their definition of "Saving" is choosing the Save option in the Start Menu.
It never occurred to them that attempting a Link Trade/Battle in a Pokémon Center would prompt you to save. They just keep mashing the A button because they're stupid fucks who are too lazy to read.
