DR3 will likely have some sort time travel, so it's still possible we'll get to see some of Junko's past. I also find it suspicious how almost every detail of Junko's past is omitted. Nothing about her parents or childhood are ever brought up.
Besides, it's pretty clear that the "Junko is the mastermind" twist was thrown in fairly last minute. The writer had to make DRZero just to actually make Junko's talent make sense. It wouldn't surprise me if he's been trying to write a reason for Junko's insanity this whole time.

I'm just not fully convinced it would sound good and it would come out a little corny like FFXIII quality writing, especially with the way Japanese animes love to attribute everything to their parents. I mean in some Freudian sense it works out, but a good portion of the time in media like vidya, the implementation of such a literary device is often either mediocre or really atrocious.
If they did such a thing like that, it would have to be the most unlaziest thing they have ever written and showing some kind of development throughout childhood rather than a single spark. The latter is like, "I saw mommy kissing Santa Claus, so I hate all women because they're whores!" or something incredibly retarded. A simple correction to that would be "I saw my mom kissing Santa Claus a lot, and over time my perception of mom started to degrade, and as I saw other women doing the same thing, I started feeling that way about all women in general". Not to say that exact kind of correction is going to work either, but it's an example of the direction that writing should work, which is exactly how FFXIII wasn't written.
I think it should be a combination of things and not solely the parents. Such as, the parents may have done something fucked up, but other things like abandonment by society or their innocent bystander treatment of her helplessness (or whathaveyou) would have to be another variable in the scenario. Sad to say, you'd have to have backstory detail that takes about the length of MGS4's explanation of things by Big Boss.

I like Makoto because I liked his character development in the game. I liked that he had to go through some sort of loss, like Sayaka betraying him, and it was nice to see him mature bit by bit through the story. His optimism is also quite infections on the other characters, and it was nice to see his influence on them.
For a protag, I thought he was handled pretty well. It's why I found Hajime a bit of a step back because all he does in complain about one thing or another.
My taste is extremely rare and refined, so I'll understand if you don't get it.
