The Legend of Zelda is the only franchise of those you listed that explicitly states that its main characters are completely different people. It's been a part of the canon for decades. Yeah, you could make a Metroid with a male Samus or a Super Maria Sisters, but you would probably call those games reboots or spin-offs. No, those are the same character. They are explicitly, absolutely, the same character in both titles. However, Link to the Past featured Link, who was completely separate from Link in the Legend of Zelda. Ocarina of Time introduced Link, who was completely unrelated to Link in Link to the Past. Wind Waker introduced Link, who was explicitly not Link from Ocarina of Time. Twilight Princess introduced Link, Link's twin brother from OoT. Link has zero characterisation outside of over-exaggerated facial expressions. And since there's never any implied romance between Link/Zelda in the newer games adding a gender option changes basically nothing.
All people want is a setting like Pokemon that asks at the beginning of the game: Are you a boy or a girl?

Link is an entirely different case, and practically his own character. He's been in several 3D iterations, and 3D makes the experience far more immersive. It's completely different.
If people don't really care about the gender of one of the most established and iconic video game characters ever, then why not just go all out with voice acting and facial or race customizations as well?

There is a difference between looking at some tiny top-down sprite and fully rendered 3D model with its own facial expressions and whatnot.
The avatars for pokemon were never immersive until the transition into 3D, which was rather recent.
Meanwhile, Link has been in the 3D space for a while and has displayed a number of actions, personality quirks and whatnot through the console games.
