For all we know they disappeared for some time, the Starks somehow found out it was with Raeghar and went to KL to demand the prince to return her. The only time we knew that Raeghar participated in the war was on the trident. It may very well be that he had just returned from the tower of joy. But anyway either R&L never knew of the war for almost a year or they didn't care.
