The Vale's backing of House Stark means they support Stark rule over the North and their independence from the Crown. Since Littlefinger wants to destabilize the Crown as much as possible it makes total sense. Swearing fealty on the other hand would make absolutely no sense for Littlefinger, because it would make everything he did so far in the series mean absolutely nothing.

The show itself never clearly makes the connection between Rhaegar & Lynna. Or it does, but it does so in a way that, unless you have autistic levels of autention, you would need to be previously aware of the R + L = J theory to understand it.

Ned and lackeys meet two kingsguard on the coast in front of tower.
Bit of random dialogue.

Dayne: I wish you good fortune in the wars to come.
Fight.
Then six episodes later, or a month and a half in the real world, we finally return to the scene. Ned finds his sister dying in bed, having given birth to a baby. She asks Ned to protect him, he looks at the baby, end scene. At no point does either of them mention Rhaegar.
It's simply poor directing.
