Much like Riverrun for House Tully, the castles of Dragonstone and Storm's End both had a small force left behind in it when Stannis left for the North.
In the books, Stannis left Ser Rolland Storm in charge of Dragonstone and Ser Gilbert Farring in charge of Storm's End. If they are anything like Blackfish, they are basically still fighting for the one true king, even if he's dead.
