Yeah, it's essentially tradition in Westeros to not destroy your enemies' houses unless you have no other choice. The Targaryens didn't do it, Robert didn't do it, the ancient Starks didn't do it (and they were mean cunts back in the day). Hence why Tywin's annihilation of the Reyns was so shocking and memorable.

First of all, they almost exclusively marry other Northern houses. And when they don't it's Northern-esque houses like Royce and Blackwood. Second, the Hoare "Black Blood" is the result of a centuries-long breeding program by the Citadel precisely to counter the CotF. Whatever resistance the Ironborn had isn't perfect; only in recent generations was it likely powerful enough to pose a real threat to the CotF, which is why the CotF brought in the nuclear option: the dragons. Even after Harrenhall burned, it's entirely possible the Citadel was continuing their eugenics program as the line survived in House Lothston, then Went, then eventually Tully. In otherwords, a Stark marrying an Ironborn or even a Hoare 1000 years ago wouldn't have been likely to be a deal-breaker because the resistance gene hadn't been fully cultivated.
