I think the problem I was having was that I assumed Jaqen wasn't the original Jaqen. It was. He liked arya and wanted to see her do well. So instead of killing her he kept giving her promotions and second chances.
He also knew Waif wasn't no one. She held onto too much to be no one. She was envious and angry at Arya. She had to go or actually become no one. He would have had to get rid of her sooner or later anyway.
So this was the original Jaqen and not just some guy wearing the Jaqen H'ghar face and he just really wanted to help Arya get the tools for revenge. Even though he already paid her back.

I'm not sure about Jaqen's motivations, they aren't really crystal clear. I read into it as he didn't want to give up on his investment in Arya, and he wanted to train her. Since they have a shared past, that muddies things up and he probably does have a softspot for her as you were saying.
The waif of course wasn't no one, but it isn't clear that she was held to an ultimatum as you suggest. Jaqen tasks her to kill Arya, but it was obviously personal for the waif. Arya was caught lying a few times, but Jaqen either a) believed her lies that she was ~no one~ or b) saw through it but threw her a bone every time anyway.
This was indeed the original Jaqen, but I don't know if he was trying to do this all along. I dunno.
