There's no evidence that Stannis wouldn't simply do a kinder version of what the Boltons did to Sansa - marry her off to one of his own men and control the North through her name alone, with no actual impact on political decisions.

LF won't actually be made warden of the North until he gives sansa to Cersei, which he can't do because that would make the Vale knights and everyone in the north hate him.
He basically gave up his best bargaining chip in order to temporarily get Cersei's permission to invade the north with men he already controlled and which Cersei was unable to stop.
And this is LF - if he wanted Cersei to turn against the Boltons, why not just lie about them having Sansa? Cersei clearly couldn't check to make sure what he was saying was true.
