Man Howard is a much more complex character than he appeared at first during season one
In the most recent ep he's all set to kick Kim to the curb for jumping ship to another firm, but when she tells him she's actually striking out on her own, his demeanor completely changes. He gives her a moment of naked honesty about his father's expectations of him, and how he's clearly envious of Kim's freedom. He definitely respects her and her decision a great deal, so much so that he waives her student debts.
Of course the first call that he makes after she leaves his office is to Mesa Verde, but hey that's just client retention.

At the end of the day, it's his firm, and he doesn't have to hire him if he doesn't want to. Going behind his back is an act of kindness, really.
