Seconding gnuplot and Mathematica. If you get the hang of gnuplot, it is ridiculously powerful. Mathematica is always good; if you don't feel like learning the Wolfram language, you can always just type it into Wolfram Alpha and click on the "Plaintext" option and that will get you the necessary code to do what Wolfram Alpha shows you, allowing customization.

second'd, though it isn't very user friendly. It took me a good quarter hour to figure out how to change the axis scales individually, a feature which could be worked into the multitouch mouse/trackpad that Macpples like to feature.
