Well, atoms in our universe only have a certain amount of internal structure. You can go down to the proton level, and then divide protons into quarks, and then that's it. Quarks are indivisible and don't have internal state. So the analogy doesn't completely work

There's also Bell's Theorem, which might be relevant. It says that no complicated deterministic system can produce the same predictions as quantum mechanics, which might mean that there can't be a deterministic universe inside atom, because we already know that atoms behave according to QM
