I've seen the clip before and didn't bother to watch it now, and don't know the exact circumstances that lead up to the zebra being in the water, but from what can be assumed the zebra got caught by a predator and was (or will soon be) killed as a result, so that the croc can eat the zebra and live.
It is sad and disgusting that the poor zebra had to go through something so grisly, but that's nature. It doesn't care. Predators have to eat and that zebra at some point made a tactical mistake and was the next meal.

I think there are a few that actually prey on live flesh, but most of them are strictly necrotic which means they clean the wound of dead, rotting flesh.
