Eh, unless you're seriously gunning for every Eevee, all that means is you need a hella good Oichi and Nobunaga for your first run of Two Heroes of Ransei. By any future runs you should have a Rank 3 MC and Arceus, and, well, that's pretty much curtains.
That said, I suggest Motonari's scenario if you want to use the MC. It's a postgame one (as in it takes place after the main game, not that it's a mission) and it starts next to Aurora, so the MC is there and can be quickly snapped up. Repeat that once or twice and give it a bit to obtain more Eeveelutions, and you should be ready for the final scenario.
