MKV is a more complex container with a lot of neat chapter and track options. Not that it means much for English toku, but you can easily include multiple audio and sub options.Aesir's Boukenger had alternate subs for weeb or localized terminology, OZC's Fourze includes both Aesir and OT scripts, BunnyHat's Ryuki special raw lets you switch between the two endings, etc.
Most devices don't support MKV though, so subbers tend to use it for their high end releases with encodes only PCs can support. MP4s are usually reencodes meant to play on any device.
I believe MP4 can actually support softsubs and multiple tracks and chapters, but I don't think it works as well, and probably not on every device anyway. You can technically have hardsubbed mkvs too, but there isn't much point to it.
