With Fukuda, he has a reputation of making stuff up on the spot that is not supported by the show itself or contradicting previous statements. I get the impression that he doesn't care how the world he's creating work, he's going to do whatever the hell he wants regardless.
Take the Windam for instance. Early materials on those things, including guide books, stated that they had Variable Phase Shift armor. Yet in Destiny they're still shown being torn up by non-beam rounds. Fukuda doesn't care, so the VPS had to be retconned out in later materials.

Those are two very different concepts. One of them would've been beneficial to Kira's character development.
With them going too subtle and not allowing Kira to show emotion (Yes, I know that having him cry was a bad thing, but can't he get upset or even pissed off?), it came off as him being Lacus' parrot, which is actually not the case, since most of the AA's decisions at the first half, comes from Cagalli or Kira.

Personally, my view of the character is a little different. After the Aegis/Strike battle Kira began retreating into himself emotionally, hiding behind the mask of what he considered a "hero". It worked during the first war, but no one really saw past that afterwards so his emotional problems were left untreated. Not to mention made worse by the passing of Flay.
The real tragedy of Destiny is that the events of the series only reinforced this behavior in him. He's doing what he believes is "right" all throughout the series, with little pause for the consequences or how people see his behavior. Hell, he throws a bitchfit whenever Athrun called him out.
Sure, he has his moments of doubt but the way things played out in Destiny, they only strengthened his "resolve," And where does that "resolve" lead him? High up in the ZAFT military, determined to end any conflict that will arise with force. He will maintain this peace by his own strength, policing the world with little care about what causes the conflict.

You know, the show tries to push the moral of not following your leaders blindly and to question things for yourself. If the show is sincere in that regard, I would say it was properly executed by the sheer amount of debate people have had over Kira and Lacus's actions over the last decade. You know, in spite how how the show goes out of it's way to paint them being the champions of truth, justice and Orb's way.
Shinn himself could even work as a version of Kira with all the romanticism stripped away, a means of exposing Kira's shortcomings and hypocrisies.
I'd like to believe that. I really would. But then again, this is Fukuda we're talking about here. A man who admittedly does things because he thinks they are cool, wanted to make a Gundam inspired by shows like Combattler V, buys into the philosophy of "it's just anime, it doesn't have to make sense," and in general will make stuff up when caught off guard. He is a master of asspulls, and is more concerned about his show being exciting and fun than storytelling.
