Tallinn is obviously a really nice place, at least the old town. I spent a week around the country as well (well mostly the coast and saaremaa) and it's kind of dead elsewhere and you can feel the weight of the soviet union.
The old town in Tallinn is the most beautiful place I ever been in though. The people there are nice, like finnish people. A bit ugly to look at that but it's an honest kind of ugly. Like an ugly potatoe that tastes great and will nourish you.

OP, it will be ok, Tallinn is nice and has a lot of tourists so you wont stand out that much. People in the capital are open-minded. Estonian qt's will find you 'exotic'. You are also not religious so that helps. There might be unwelcoming people outside of the capital, they don't seem to like 'outsiders', definitely ones that look like arabs/blacks. The country is tech-oriented and small, so new ideas get implemented fast, unlike bigger countries. A lot of opportunities. For example, if someone wants to ask something from you in the street, they usually start the sentence with "Excuse me...." to kind of apologize first for breaching their personal space.
Also, I know that many Estonians are very diplomatic when thay talk to other people. They rarely say what they actually think. You have to understand when they want you to leave and don't say that directly. Otherwise they'll get fed up and tell you just to fuck off or might do something even worse.
If you are calm, introverted and usually fail to express emotions, then you'll kinda fit in. I'd guess that if you were here, you'd feel like people don't pay attention to you or you would just get weird looks because of your appearance.
It will take a long time for a foreigner to get used to it and get some Estonian friends. We won't open up easily, but once you've proved yourself as worthy of our company, you might get a friend for life.
