Not only do we call it the Spanish Empire because that is what it was called, "the Empire of the Spanish monarchy and the Spanish kingdoms", but we intentionally refer to it as the "Empire" because it was politically different to today's Spain.

You seem to forget that "Spain" was just a marriage between Aragón and Castilla.
And if you want to be completely legitimate with how it worked, then you'd call it the "Castillian Empire", because it was Madrid who ruled all aspects of live.

By 1550, Spain was a union between Castilla and Aragón, supposedly in the name of the improvement of both kingdoms. But turns out that Castilla was the one that actually ruled, not Aragón.
