Humans have really good colour vision compared to a lot of animals, not to mention a croc sitting in water looks vaguely like a dead log. Assuming the water is even clear enough to see them (it usually isn't). Also note how a crocodile's snout is raised so if it needs to breathe it only has to lift its nostrils out of the murky water.
Also, humans have developed language and can tell other humans where crocs like to live and to be wary.
