Well no, the article says the FBI got unusual access to a particular onion site, not that they somehow exploited the Tor browser or protocol, everything that has been said by these news sites to BTFO Tor users can be prevented without using JS or fucking Flash.

They may have picked the wrong option here. Either they reveal how they hacked it, in which case their future targets will know how to protect themselves/TOR patches whatever bug they exploited/etc. and they can no longer use it, or they keep it secret, in which case they can't use it as evidence in court to convict their targets, so they can't use it to get convictions anyway.
However, this move may still be good for the FBI. They may not be able to throw people in jail or even bring charges against them anymore, but at least they can keep the chill of "they know" on the minds of their targets. This will be enough to keep some of them from doing anything they wouldn't want leaking out.

Not really. His name is publicly known as is the charges he was facing. He might be legally free but in the eyes of society he is now a filthy pedophile.
