This is a problem. People aren't going to download every release of the same show and compare, and single lines generally don't tell you anything about the overall quality of the subs unless they're really terrible.

FLAC in an encode is a sign of a group that doesn't have a clue what they're doing. The point of encoding is to reduce file size because the source sizes are ridiculous. To reduce the video to any level while leaving completely transparent audio reduction on the table is mind-bogglingly stupid.
The very first thing that should be done in any encode is to hit the audio. Why would you ever knock 5Mbps off a video stream before knocking a 6Mbps 6ch DTS-MA stream to ~800kbps AAC? That video drop from 30Mbps may be 99.9% visually transparent, but the audio drop is 100% transparent.
Encoding the audio either means you get better video quality at a given file size, or you get an overall size savings, meaning you can store and share more anime.
There's no downside.

FLAC rips from the same period still sound great, even if they weren't stored correctly, in a cool, dry place. honestly, i don't do this myself, so not sure what's the most used software for ripping dvds are. are you sure handbrake can't do this on it's own? see if there's any iso or video_ts folder output.
