Yes.

They are, but in the MCU, the Kree's "ancient enemy that they've been at war with for millenia" are the Xandarians instead of the skrulls. Skrulls are canon, but they have a similar issue as Scarlet Witch/Quicksilver wherein they're shared with Fox so Marvel is reluctant to use them.

I like AoS myself. DD S1 was great, DD S2 was fantastic. JJ wasn't as good as DD S1, but decent. The show focused way too much on the Purple Man plot and didn't have ongoing smaller arcs to also carry it through like most shows would. It made the show drag by episode 8/9 a bit. AC... I would love to say I enjoyed it... but S1 was all right at best overall. S2 felt like a chore after awhile.

It's more of a writing schedule thing. IW starts filming in November to come out in 2018/19. That's AoS season 5 and 6. They can't possibly plan that far ahead, unless it's just a time-filling cameo, in which case, it really doesn't matter that much.
The TV side could write it up to that, but they'd be limiting themselves a lot on what they could do with the characters (no limb-loss, no appearance-changing powers, etc). That's too limiting.

Do they? They get on the ship, Nick Fury isn't walking around asking them if they need anything like a blanket or coffee. The ship is big enough to store and drop them off with never being seen. At most, a SHIELD helicarrier showed up and vanished after Sokovia. We have little clue what Nick Fury and the helicarrier are doing now in the MCU. He dropped off a SHIELD crew to work at Avengers HQ 2, but that's it. Maria Hill is in charge of them. Fury and Hill don't seem to answer to Coulson.
Which brings up a bone to pick with the AoS writers. We get this sense that SHIELD is still everywhere and rebuilding, but they seem to operate largely without Coulson regardless. Sure we're not getting to see the "in-between" moments where that would happen, but SHIELD often feels like this one base and handful of replaceable background crew standing next to the actual cast. Everyone seems to notice this, but they don't try to correct this idea. On Star Trek, you fucking knew there was a Federation of Planets out there even when we don't see them. TNG especially seemed better at filling in the "world" that functions beyond the show.

"We backed ourselves into a corner" is really the worst reason a writer could give for replacing a series lead. They chose to go down that path with her, they need to live with the consequences. Replacing a series lead (and Daisy is the show's lead, without a doubt) is easily the riskiest thing a show can do and should really only be done if there is no other choice, such as if the actor announced their intention not to return, if a decision was made that the actor was not wanted back for some off-screen reason, or if they were unable to return due to injury, illness or death.
