Simply make an origin story and have Dr Doom in it. What could possibly go wrong?

Have it be an opening animatic with Darwyn Cook Art over the intro credits
make the film a "Documentary about super heroes" where a camera crew wants to see the family behind the four and follows them as they go on adventures that seem unrelated but have a growing and linking thread that ties them together leading them to a confrontation with doom or some larger villain
pepper it with short inverviews to show off the relationships

Make it a near-verbatim adaptation of the first volume of Ultimate Fantastic Four.
Not as interesting as a 60s period piece or setting them in the future or making it a space exploration movie, but it would have worked for FANT4STIC.Include a post-credits scene of Doom walking through the snowand it's an effective FF movie.
Sure, it's a little by the numbers, but Fox really should have played it safe on the first instalment.

Solid pitch, bro. But I think it's a bit too bloated and convoluted to work and there's been enough "Doom tags along for the trip that gave the FF their powers" stories.
You know how some superhero movies have a character show up as just a namedrop? Like How Dr. Conners was in the Raimi Spider-Man movies doing mundane shit and not being a villain? Do that with Dr. Doom in the first movie. Show Victor Von Doom in fron of the UN giving a speech or something. Only difference is, he's already in full costume. No origin story or anything, just a fucking guy in a metal suit and green cape doing mundane diplomatic stuff. Play it completely straight, like no one in-universe even thinks it's weird.
Galactus in the first film, set up Doom at the end for the second.

Obviously Mac is cultivating mass as the Thing, but I feel like both Dennis and Charlie would work as Reed or Johnny.
Opening of the movie is the first Fantastic Four cover.
A monster just fucking erupts out of a city street and these four people just come in out of nowhere with super powers to save the day.
Because let's face it, opening with an action scene is the best way to get people immediately invested in a character or team. Splice the origin in their somewhere as a brief aside and get the meat and potatoes to the audience as fast as is possible.
Who's the villain? Don't blow your Doom load off the fucking bat you idiots, MOLE MAN!

Opening of the movie is a near direct lift of the first solo Millar arc of Ult. Fantastic Four.
The FF have gone public and are currently trying to stop some time terrorists from killing the first animal to crawl out of the primordial sludge.
The Human Torch quips, The Invisible Woman protects Reed from bullets, Reed exposits, and The Thing punches a dinosaur.
The rest of the movie is the N-Zone arc.
While we don't get an origin, we are told later on that they got their powers after a failed experiment to travel into another dimension - the Negative (N) Zone.
A dying decaying universe.
Long story short, a nigh-immortal scavenger/dictator has discovered the portal they used and is trying to breach his way into our world.
The FF perfect their tech to go and try to stop him/shit goes wrong - big blow out in a major city.
Ending hints shows Galactus finally finishing off Annihilus' universe.

My suggestion is to give it a Ghostbusters flavor. The FF is a ragtag quartet in uniforms that are more utilitarian than flashy, saving the world from forces they're incredibly lucky to even be aware of.

Set it in modern day and instead of space it can be interdimensional travel or planet exploration.
What's wrong with the 60's? It's not exactly necessary, but it would be a good way to set it apart from the other four FF movies that came before. And from cape movies that aren't First Class in general.
Firstt movie is a Skrull invasion one. The FF already exist and Franklin is born already.
The opening scene has them fighting against Doom and we see Reed and Doom's complex relationship. It ends with Doom captured.
Elections are coming and Franklin inadvertedly discovers a senate candidate is actually a skrull while she visits the FF to boost her popularity.
Covert mission by the FF into the senator's party which ends with them fighting a bunch of skrulls. One of them, the future super skrull, escapes with hairs of the FF.
The FF denounce the skrulls worldwide but its too late, an invasion fleet is on its way to earth, leadered by the newly created super skrull.
It all culminates in a battle in space in which Ben pilots and handles the dogfights alongside Johnny while Reed and Sue iniltrate the ships, trying to take them down from the inside.
Meanwhile, back on earth, a liberated Doom battles the Skrulls already on Earth while Franklin holds down the Baxter building.
Final battle against super skrull, Reed asks why they're so bent on conquering earth and they dont just go back home, movie ends with super skrull saying there is no home anymore, for HE has come.
