How can anyone claim that Madoka is not a universe buster after this happened?
One could say Madoka is a symbol of God while Homura is a symbol of a Devil or Lucifer (if we were to speak of Christian mythology). Originally, devils were divine agents of God whose job was to both test men and punish them and they were loyal, not antagonistic. However, Lucifer was proud and wanted God to himself rather than anyone else (especially Humans) So, taking Madokami hostage is like the crucifixion of Christ or like the tainting of creation by tricking Adam and Eve into eating the Apple.
Eastern thought still puts Devils or The Devil into the category of tester of man. Therefore, though Homura went off the rails, the story could end where they share creation and Madoka is the symbol of Life and Goodness and Homura is the symbol of Death and Justice (Yin and Yang also). This balance of the universe could be enough to stabilize it so that the universe would no longer go into a Big Rip and Magical Girls would no longer be needed.
Of course, that may be too happy of an ending for Shinbo. He could have them be separated for all time for making this decision because their paths are so radically different even if they balance out the universe and only occasionally meet up to make bets or small talk, like Satan, the Original Devil Tester of Man in the Old Testament, and Yaweh.

That still isn't a happy ending though, because this means two girls are still holding up the entire burden of multiuniversal suffering. But it is a fate that is marginally better. And if they do manage to end the magical girl system, it still means they both die at the expense of everyone else.
We should also stop pretending Madoka's world doesn't have problems. For a series that went out of it's way to show how crummy one system was and how marginally better the next one is, anons seem to be in a huge hurry to get back to the old universe under the assumption it is better. We don't know that. From what we see at the end of Rebellion, it's much better for everyone except Homura.
Madoka would give her up her existence for the greater good and Homura would gladly give her existence up for Madoka. That is yin and yang: the joining of two seperate part to create something greater than they could alone. Homura isn't interested in anything beyond making Madoka happy and lessening Madoka's suffering, so it'd be completely out of character for her to become Lucifer.
