I do agree that Meiya's route would feel very unnatural without that scene at the end, so it wouldn't be just a mater of cutting it out, but replacing something else to act as a high note for the end of the route, maybe a kiss on the roof with the moon acting as background while Mana-sama, the 3 idiots, Not-Takumi and co. are going like "Fuck yeah! we did it!" in the grounds outside.

Based solely on the anime version I'd say he succeeded for the most part in turning her into a mini-me, even though there was still fractured parts of her old self that survived. Being at his mercy in mind and body for that long really knocked her screws loose. That was actually sort of the genius of Stalin's government. It did a very good job of distributing culpability (real or perceived) such that it was extremely difficult to participate without starting to feel like you had blood on your hands (and there was a good chance you did), or without getting purged.
