You use the POWs to extract useful intel and it is easier to do so (or at least was in the 40s) by treating them well.
Civilians are, in the eyes of the military, often just collateral damage, even to this day if you look at drone attacks.

From they way Gate people behaved, I think it's safe to assume they are mostly simple-minded, harmless farmers who just want to live their life and will willingly cope with anyone who can give them a better life. Even though there are religions inside the Gate, people don't really treat them seriously, there is no jihadist who believes killing every infidel is a religious duty they must achieve at all cost and will happily die doing it. Remember what they said about peace being simply a preparation for the next war? Empire isn't going to be content to sit on its ass forever. In times gone by sure, but the American public generally opposes having to have their military occupy places because of the trouble that's caused in the past, and I can't really see any recent president straight up invading a country and annexing it. That's where you miss an important detail; Pina's presence in Japan is suppose to be a secret, and as such she does not legally exist. The only reason the kidnapping is attempted is because Pina has no offcial diplomatic protection on paper.
This is also why the end result is both sides covering it up. Japan pretend the agents were never there, and America pretends that Pina was never there.

In general the Gate Gods have no problem with Japan conquering the Gate world. However the point is the Japanese people are not interested in spending that kind of money. The goal is to get a peace treaty with the Empire and get reparation through mining rights. Keeping the Empire together is easier to deal with, no need to build infrastructure from scratch. It is the cheaper option.

The manga explain the situation better. Basically, removing the Empire would be the equivalent of the United States government disappearing overnight. The entire civil structure of the Gate world is built around the Empire, and as such anarchy would take place as multiple warlords would become independent.
Japan has no intention to fight multiple wars. They prefer to fight ONE war, with the Empire, and end it. Destroy the Empire means the war will continue for decades and the tax payers have no intention of paying for that.

Japan has NO INTENTION of setting up colonies in the GATE world. The funding does not allow for that. Stop trying to assume that the JSDF can spend the money and ask for permission later, they are not the US.
