Apparently Clannad is just like that, weirdly enough. I haven't actually watched it myself but apparently the everything-besides-the-art is actually phenomenal. Go figure, man
Planetes is a story about trash-collecting astronauts. It starts out innocently enough but later episodes will pull your heart out for sadness, and the antagonists are not as shallow nor evil as they immediately appear. I recommend it highly.

welcome to nhk

Well , other anons pretty much covered it. How ever, if i may add, give VNs a shot. I usually get more involved with a VN simply because of their length, more time to flush out characters and events. G-senjo is a good place to start. Made me cry like a bitch.

DEEP:
-Neon Genesis Evangelion/End of Evangelion
-Serial Experiments Lain
-Paranoia Agent
-Ghost in the Shell
-Hoturabi no Mori e
-FLCL (note that the request was deep, not "seriously toned")
SAD:
-Rurouni Kenshin OVA: Trust and Betrayal (perhaps watch at least the Shishio arc (episodes 28-62) of the 1996 Rurouni Kenshin series, it's not necessary so it's up to you but most fans agree that this is the best watch order)
-Shinsekai Yori
-Wolf Children
-Your Lie in April
-Grave of the Fireflies
-Clannad: After Story (watch after Clannad)
-Now and Then, Here and There

Not really, its only sad and deep if youre a 14 year old girl who cries just because other people cry.
Grave of the Fireflies is so damn depressing. Great movie though, really well done.
